Default DYI sump question

I have built a 10 x 12 in acrylic box out of some acrylic I had laying around ( only size that fits in my aquarium cabinet ) and I'm curious as to how I should arrange my contents inside of it.... I have built two baffles ( bubble traps), basically two sheets the fit the width that have teeth on them, and don't know what the layout should be.

I have a tetra 330 gph submersible pump for the outflow ( 4.5 x 4.5 ) and the overflow is a SUPER custom pvc overflow design which wil just be running a 3/4 " tube into my sump. I hope to add in a protein skimmer when money isn't so tight. Bubble Magus nac3.5 has been suggested. So here we are at my question... Do I have the intake and protein skimmer in the same section, then the baffles, then the pump or some other design? I hope to put in some bio balls or clay chunks or something rather in there for increased filtration. Thanks for reading and your suggestions are appreciated!

Luke
