Default changing out sand...

I have decided to take out all the 4" of dsb I have and replace with a courser 1" layer of sand. I have my reasons and am not really going to get into that. My question is. Would it be harmful to anyhting if I slowly took a bunch of sand out every WC? My plan was to just keep sucking it out until there is none left. Then I will slowly put the other stuff in as well. Or do you think it would be better to take it all out at once, which i am very weary about.

I've siphoned out a bunch of sand with about two water changes with no ill effects.
