I would probably leave the first baffle the height you had it orginally. Why the concern about calm water on the skimmer intake?

Lots of sump plans here.

The owners manual mentions that the skimmer performs best in calmer waters. It's a tunze 9010

The baffle bugging me btw is the 6" high one dividing the first compartment into an intake section and a skimmer section. I just reread and I don't think I was very clear.
