Most likley the coral got upset by a recent change or shock, could be the waterchange or maybe the temp swings...

Nope, you got it right! Coral/algae's absorb co2 during the day raising pH, they release it after the lights go out, in turn lowering the pH.

I think the reccessed poylps are just due to the really strong 400w lighting. Montipora Digitata aren't light demanding...

Did any overflowing skimmate get into the tank? Maybe the dissruption in the skimmer built up organics... hopefully this goes...

How big of a tank? How many and what type of fish? You can probably arrange your rock with everything still swimming in the tank.

You can syphon off sand too, so you won't make as much of a mess....
