Canister filters in my opinion are just fine so long as you regularly clean them. On your FOWLR system I would not worry much at all. It is mostly the reef tank that should not have the canister filter.. but like I said, cleaning the canister often would help eliminate your concern. You don't really want nitrate in your reef, (which is what canister filters are good at doing, converting amonina - nitrite - nitrate ... ) ... do you have a HOB skimmer on the reef system?
