Holes are always great as it allows you to run a sump and hide a lot of plumbing. How many depends on whether or not you want to have the returns come through bulkheads in the glass or over the edge of the tank, whether or not you want a closed loop, how much flow you want coming back from the sump if you choose to use one, etc. Glass thickeness can also play a key as you don't want to drill too many holes in thin glass as that could increase stress on the glass and lead to possible failure.
